We used this website for getting our Rail travel Passports: http://www.eurorailways.com/index.html
We used the following website to check on timing, schedule and a few bookings: http://www.raileurope-world.com/plan-your-trip/faq/

We did all our train bookings online well in advance. At the train station we did have to go through confirmation before boarding though just to be safe. We had no problems or glitch anywhere.
This does not cover the local metro (subway) or buses. You will have to get those daily/weekly/monthly passed from local kiosk/train stations. They are not available online.
